Thanks for the info about the lists. I wasn't aware of that or that there was never an official JLPT3 list released. I downloaded the lists from tanos.co.uk and converted them to spreadsheets. I also downloaded the 5, 4, and 3 lists from wictionary.org and made them into spreadsheets. I then merged them with the matching tanos.co.uk spreadsheets.
So, turns out the the lists are actually very close. To be more exact, their JLPT5 lists are almost identical, their JLPT4 lists differ by about 60 entries, and their JLPT3 lists differ by about 40 entries. When you consider that there are over 1800 words on the JLPT3 list alone, that's very close.
For myself, I'm going to use the merged lists for studying. Because they are so close, though, either site's list would be good enough.
A word of warning to anyone using those site's lists. Of the words that I checked, there were some wrong definitions in there (and in most cases I could figure out what it was actually the definition to). Funny story, I actually added a word to my 3 list because both of the sites had the definition for it erroneously listed as きみ (気味 but they both use the same kanji). The word I added was ぎみ which matches their definition. Of course I gave きみ the correct definition too.

PS. I've noticed that this site has some words flagged as JLPT that doesn't match either list (the first one I linked is like that, it's not on tanos.co.uk's list either). It very much seems like a script was used and it picked the wrong one. I'll post more later, out of time now, sorry
